1. The Critical Synchrony of Metadata and Count Matrices
In all differential expression frameworks (DESeq2, edgeR, limma-voom), the computational engine requires two coordinated data structures:
- The Count Matrix (\(M\)): An integer matrix with \(G\) rows (genes) and \(S\) columns (patient samples).
- The Sample Metadata (\(P\)): A dataframe with \(S\) rows (patient samples) and \(C\) columns (clinical attributes such as diagnosis, stage, treatment, batch, age, sex).
The Absolute Golden Rule of Bioconductor:
If this condition evaluates to
colnames(counts) must be strictly identical to rownames(metadata) in both name and order:
all(colnames(counts) == rownames(metadata)) && ncol(counts) == nrow(metadata)
If this condition evaluates to
FALSE, sample labels will be mismatched, leading to completely invalid biological conclusions.2. Metadata Wrangling, Re-leveling & Contingency Tables
Biomedical sample sheets often contain messy annotations, mixed casing, missing values (NA), and improper default factor leveling. By default, R assigns factor levels alphabetically. If your condition column contains "Control" and "Treated", R will set "Control" as the reference baseline. However, if your groups are "WildType" and "Knockout", R will pick "Knockout" as baseline alphabetically unless explicitly re-leveled!

Common Pitfalls & Troubleshooting Checklist
- Java Heap Exhaustion (GATK / Picard): If processes terminate with
java.lang.OutOfMemoryError, set your environment variable explicitly:export _JAVA_OPTIONS="-Xmx16g -Djava.io.tmpdir=/tmp". - Index Timestamp Mismatch: If tools complain that a BAM index is missing or out of date, regenerate with
samtools index -@ 4 sample.bam. - Conda Channel Conflicts: Avoid ABI incompatibilities between bioconda and conda-forge by setting strict priority:
conda config --set channel_priority strict. - Chromosome Naming Contamination: Always verify whether reference FASTA headers use
chr1or1; divergent naming causes silent alignment drops.
