Chapter 1: The Microbiome Landscape: Amplicon vs Shotgun Metagenomics
The microbial biosphere contains trillions of bacteria, archaea, fungi, and viruses that influence human health, agriculture, and ecosystems. Because over 99% of environmental microbes cannot be cultured in laboratory media, high-throughput sequencing provides our primary lens into microbial community composition and metabolic potential.
Amplicon vs. Shotgun Metagenomics
- Marker-Gene Amplicon Sequencing (16S / 18S / ITS): PCR-amplifies specific phylogenetically informative hypervariable regions. Inexpensive, works with low-biomass and contaminated samples, but provides limited resolution (genus level) and no direct functional gene readout.
- Whole Metagenome Shotgun (WMS): Untargeted sequencing of all sheared DNA in a sample. Resolves species and strain levels, discovers novel uncultured lineages, and directly sequences functional metabolic genes and antimicrobial resistance elements.
1. The 16S rRNA Gene & Primer Selection
The bacterial 16S rRNA gene (~1,540 bp) consists of nine conserved regions (C1–C9) interspersed with nine hypervariable regions (V1–V9):
# Standard 16S Amplicon Primers:
# -------------------------------------------------------------------------------------------------
# Target Region Forward Primer Reverse Primer Typical Use Case
# -------------------------------------------------------------------------------------------------
# V4 515F (GTGCCAGCMGCCGCGGTAA) 806R (GGACTACHVGGGTWTCTAAT) Earth Microbiome Project
# V3-V4 341F (CCTACGGGNGGCWGCAG) 805R (GACTACHVGGGTATCTAATCC) Gut & Human Microbiome
# Full Length 27F (AGAGTTTGATCMTGGCTCAG) 1492R (GGTTACCTTGTTACGACTT) PacBio HiFi / Nanopore
# ITS1 / ITS2 ITS1F (CTTGGTCATTTAGAGGAAGTAA) ITS2R (GCTGCGTTCTTCATCGATGC) Fungal Mycobiome
# -------------------------------------------------------------------------------------------------2. Essential Experimental Controls
Low-biomass samples (e.g. skin, lung, blood) are prone to DNA extraction kit contamination ("the kitome"). Every study must include:
- Negative Extraction Controls: Reagents without biological sample, processed through DNA extraction and library prep.
- ZymoBIOMICS Mock Communities: Staggered or even mock bacterial communities with known genomic ratios to calibrate PCR bias and sequencing error rates.
