Key Learning Deliverables & Competencies

  • Compare sequencing-based versus imaging-based spatial transcriptomics technologies.
  • Evaluate the fundamental trade-off triangle: Field of View (FOV) vs Physical Resolution vs Transcriptome Multiplexing.
  • Master the architecture of Visium HD: continuous lawn of oligonucleotides, 2 µm grid squares, and hierarchical binning (2 µm, 8 µm, 16 µm).
  • Understand the role of the 10x CytAssist instrument in spatial transfer and high-resolution histology image registration.
  • Contrast spot-based capture with cellular segmentation boundaries derived from nuclear and membrane stains.

1. The Spatial Technology Landscape

Spatial transcriptomics technologies fall into two broad engineering paradigms, each defined by distinct trade-offs:

Technology CategoryRepresentative PlatformsDetection MechanismResolutionGene Multiplexing
Sequencing-Based10x Visium HD, Slide-seqV2, Stereo-seq, DBiT-seqSpatially barcoded capture oligos → NGS sequencing2 µm (Visium HD), 10 µm (Slide-seq), 0.5 µm (Stereo-seq)Whole Transcriptome (>18,000 genes)
Imaging-Based (In Situ)10x Xenium, Vizgen MERSCOPE (MERFISH), NanoString CosMxSequential cyclic fluorescent in situ hybridization (FISH) / sequencing (ISS)Subcellular (0.1–0.2 µm optical diffraction limit)Targeted panels (300 to 5,000 genes)

2. Visium HD Architecture: Continuous Capture & Binning Hierarchy

Original Visium utilized circular spots with a diameter of 55 µm spaced 100 µm center-to-center, meaning that each spot captured an average of 5–15 individual cells, with significant uncaptured tissue area between spots.

Visium HD fundamentally reinvents this architecture:

  • Continuous Oligo Lawn: The capture area (6.5 mm × 6.5 mm) is coated with a continuous array of spatial barcodes etched into 2 µm × 2 µm grid squares without gaps.
  • Hierarchical Binning: Raw reads are captured at 2 µm resolution and computational software (Space Ranger and Seurat v5) bins the continuous grid into multi-scale resolutions:
    • 2 µm Bins: True subcellular resolution; ideal for organelle localization and nuclear vs cytoplasmic segregation, though with high technical sparsity (fewer UMIs per individual bin).
    • 8 µm Bins: Single-cell scale (~cell body diameter); balances spatial localization with robust gene detection sensitivity (~300–1,500 UMIs per bin).
    • 16 µm Bins: Multi-cell / micro-neighborhood scale; provides high transcript detection depth for robust initial clustering and unsupervised spatial domain discovery.

🔬 The 10x CytAssist Advantage

The 10x CytAssist instrument allows researchers to prepare standard FFPE or frozen sections on standard glass slides, perform clinical H&E or Immunofluorescence (IF) imaging, and then mechanically align and transfer the hybridised probes onto the Visium HD barcoded slide. This guarantees 100% fiducial alignment between the histological image and the spatial transcriptomic array.

⚠️ Common Pitfalls & Troubleshooting in Spatial Genomics

  • Out-Of-Memory (OOM) Crashes on 2 µm/8 µm Grids: Never run default FindVariableFeatures() or dense Euclidean distance matrices across raw unsketched 2 µm arrays. Always leverage Seurat v5's SketchData() with on-disk BPCells streaming.
  • Tissue Detachment & Optical Misalignment: Inspect fiducial edge coordinates in Loupe Browser before downstream R processing. If tissue folds or lifts during CytAssist transfer, manually flag and filter affected spatial barcodes.
  • Over-Filtering Low-Cellularity Stromal Bins: Dense desmoplastic collagen or mucinous lakes naturally possess low transcript abundance. Setting an overly aggressive $nFeature$ threshold risks completely discarding critical acellular microenvironments.
⚠️

Common Pitfalls & Troubleshooting Checklist

  • Java Heap Exhaustion (GATK / Picard): If processes terminate with java.lang.OutOfMemoryError, set your environment variable explicitly: export _JAVA_OPTIONS="-Xmx16g -Djava.io.tmpdir=/tmp".
  • Index Timestamp Mismatch: If tools complain that a BAM index is missing or out of date, regenerate with samtools index -@ 4 sample.bam.
  • Conda Channel Conflicts: Avoid ABI incompatibilities between bioconda and conda-forge by setting strict priority: conda config --set channel_priority strict.
  • Chromosome Naming Contamination: Always verify whether reference FASTA headers use chr1 or 1; divergent naming causes silent alignment drops.
