Chapter 7: The Sketch-Based Workflow: BPCells, On-Disk Streaming & Dimension Reduction

Scaling past system RAM: Seurat v5 sketch-based workflow, subsampling diverse bin subsets, BPCells on-disk matrix streaming, PCA, elbow plots, neighbor graph generation, Louvain/Leiden clustering, and full dataset projection.

⏱️ Estimated Time: 55 min 💻 Environment: R 4.4+ • Seurat v5 • Space Ranger 3.0+ 📁 Dataset: 10x Genomics Visium HD Colorectal Cancer (FFPE)

Key Learning Deliverables & Competencies

  • Understand the memory bottlenecks inherent to Visium HD datasets (>500,000 spatial bins).
  • Implement the Seurat v5 Sketch-Based Workflow to subsample representative bin subsets.
  • Leverage BPCells for on-disk matrix streaming and memory-efficient computation.
  • Perform PCA, construct Shared Nearest Neighbor (SNN) graphs, and tune Louvain/Leiden clustering resolution.
  • Project cluster assignments from the sketch back to the full dataset using ProjectData().

1. Overcoming the High-Throughput RAM Bottleneck

A typical Visium HD slide at 2 µm resolution yields over 9 million bins, and at 8 µm resolution contains ~500,000 bins. Storing a standard dense or even sparse R matrix of this scale requires 40–80 GB RAM, and calculating a pairwise Euclidean distance graph causes immediate Out-Of-Memory (OOM) fatal crashes.

Seurat v5 introduces a revolutionary two-tiered computational architecture:

  1. BPCells Matrix Compression: Uses bit-packed on-disk binary storage to stream matrices directly from NVMe SSDs without loading the entire matrix into memory.
  2. Sketch-Based Subsampling: Samples a diverse, representative subset (e.g., 50,000 bins) that preserves rare transcriptional states, executes PCA and graph clustering on this subset, and then projects the resulting cluster models back to the remaining bins.

2. Executing the Sketch-Based Workflow

# 1. Generate a Representative 50k Bin Sketch
DefaultAssay(seurat_obj) <- "SCT"
seurat_obj <- SketchData(
    object = seurat_obj,
    ncells = 50000,
    method = "LeverageScore",
    sketched.assay = "sketch"
)

# 2. Run Dimensionality Reduction on the Sketch
DefaultAssay(seurat_obj) <- "sketch"
seurat_obj <- FindVariableFeatures(seurat_obj, selection.method = "vst", nfeatures = 3000)
seurat_obj <- RunPCA(seurat_obj, npcs = 50, verbose = FALSE)

# Inspect Elbow Plot to Select Number of Dimensions
ElbowPlot(seurat_obj, ndims = 50)

# 3. Graph-Based Neighbor Finding & Leiden/Louvain Clustering
seurat_obj <- FindNeighbors(seurat_obj, dims = 1:30)
seurat_obj <- FindClusters(seurat_obj, resolution = 0.8, algorithm = 4) # 4 = Leiden

# 4. Project Cluster Labels and Embeddings to Full Visium HD Dataset
seurat_obj <- ProjectData(
    object = seurat_obj,
    assay = "SCT",
    full.reduction = "pca.full",
    sketched.assay = "sketch",
    sketched.reduction = "pca",
    dims = 1:30,
    refdata = list(cluster_full = "seurat_clusters")
)

⚠️ Common Pitfalls & Troubleshooting in Spatial Genomics

  • Out-Of-Memory (OOM) Crashes on 2 µm/8 µm Grids: Never run default FindVariableFeatures() or dense Euclidean distance matrices across raw unsketched 2 µm arrays. Always leverage Seurat v5's SketchData() with on-disk BPCells streaming.
  • Tissue Detachment & Optical Misalignment: Inspect fiducial edge coordinates in Loupe Browser before downstream R processing. If tissue folds or lifts during CytAssist transfer, manually flag and filter affected spatial barcodes.
  • Over-Filtering Low-Cellularity Stromal Bins: Dense desmoplastic collagen or mucinous lakes naturally possess low transcript abundance. Setting an overly aggressive $nFeature$ threshold risks completely discarding critical acellular microenvironments.
⚠️

Common Pitfalls & Troubleshooting Checklist

  • Java Heap Exhaustion (GATK / Picard): If processes terminate with java.lang.OutOfMemoryError, set your environment variable explicitly: export _JAVA_OPTIONS="-Xmx16g -Djava.io.tmpdir=/tmp".
  • Index Timestamp Mismatch: If tools complain that a BAM index is missing or out of date, regenerate with samtools index -@ 4 sample.bam.
  • Conda Channel Conflicts: Avoid ABI incompatibilities between bioconda and conda-forge by setting strict priority: conda config --set channel_priority strict.
  • Chromosome Naming Contamination: Always verify whether reference FASTA headers use chr1 or 1; divergent naming causes silent alignment drops.
