Chapter 13: Structure-Based Drug Design Case Study: Kinase Inhibitor Discovery

In this capstone chapter, we unify every concept learned across the curriculum into an end-to-end industry pipeline: discovering novel, selective small-molecule inhibitors targeting the oncogenic EGFR kinase domain (T790M/L858R).

The Complete Pipeline Architecture

Target Modeling (AlphaFold) → Active Site Pocket Detection → High-Throughput Virtual Screening (Smina / 100k library) → Pose Filtering & Hydrogen Bond Ranking → 100 ns Molecular Dynamics (GROMACS) → Binding Free Energy Calculation (MM-PBSA).

1. Executing the Complete Discovery Workflow

  1. Target Selection & Modeling: Predict mutant kinase conformation with AlphaFold2, comparing against crystal apo structures to locate the ATP-binding hinge region (Met793).
  2. Library Curation: Filter 250,000 molecules from Enamine REAL library using Lipinski rules and PAINS (Pan-Assay Interference Compounds) filters in RDKit.
  3. Docking & Virtual Screening: Screen library against the ATP pocket using Smina across 64 cluster cores.
  4. Pose Quality Filtering: Identify compounds maintaining canonical bidentate hydrogen bonds with the hinge residue backbone.
  5. Dynamic Validation with GROMACS: Simulate top 3 candidate hits for 100 ns. Verify ligand RMSD < 2.0 Å and persistent key interactions.

# Load simulation RMSD
rmsd = pd.read_csv('ligand_rmsd.xvg', sep='\s+', comment='@', names=['time_ns', 'rmsd_nm'])
mean_rmsd = rmsd['rmsd_nm'].tail(500).mean() * 10 # convert to Angstroms
std_rmsd = rmsd['rmsd_nm'].tail(500).std() * 10

print(f'Equilibrated Ligand RMSD: {mean_rmsd:.2f} +/- {std_rmsd:.2f} Angstroms')
if mean_rmsd < 2.0 and std_rmsd < 0.5:
    print('PASS: Candidate demonstrates high structural stability in binding pocket!')
