Chapter 11: Protein Tertiary Structure Prediction & The AlphaFold Era

For over five decades following Christian Anfinsen's 1972 Nobel Prize lecture, predicting the 3D atomic coordinates of a protein directly from its primary amino acid sequence remained one of biology's grandest unsolved challenges. In 2020 at the CASP14 competition, DeepMind's AlphaFold 2 solved this challenge with atomic accuracy rivaling crystallography, inaugurating a revolutionary era in computational structural biology.

The Evoformer Architecture

Traditional structural biology decoupled sequence alignment from 3D modeling. AlphaFold’s Evoformer block processes two representations simultaneously through cross-attention:

  • MSA Representation: Captures evolutionary co-mutation patterns across homologous sequences. If residue \(i\) mutating to a bulky amino acid consistently coincides with residue \(j\) mutating to a smaller amino acid, the model infers that \(i\) and \(j\) are physically contacting in 3D space.
  • Pair Representation: Explicitly models inter-residue spatial geometries and distances, iteratively updating 3D spatial frames via Invariant Point Attention (IPA) invariant to 3D rotations and translations.

1. Interpreting AlphaFold Confidence Metrics

Never interpret an AlphaFold structural model without inspecting its two orthogonal confidence metrics:

  • pLDDT (Predicted Local Distance Difference Test, 0–100): Per-residue confidence metric. Scores >90 (blue) indicate ultra-high accuracy (reliable sidechain rotamers); 70–90 (cyan) indicate well-modeled backbone topologies; <50 (orange/red) reliably indicates Intrinsically Disordered Proteins/Regions (IDPRs) that lack fixed secondary structure in solution.
  • PAE (Predicted Aligned Error, Angstroms): A 2D heatmap showing the expected positional error of residue \(y\) when the predicted and true structures are aligned on residue \(x\). Dark green along off-diagonal quadrants indicates high confidence in relative inter-domain orientation; light colors indicate independent, flexible domains.

2. Running Local Structural Predictions with ColabFold

Common Pitfalls & Troubleshooting Checklist

  • Java Heap Exhaustion (GATK / Picard): If processes terminate with java.lang.OutOfMemoryError, set your environment variable explicitly: export _JAVA_OPTIONS="-Xmx16g -Djava.io.tmpdir=/tmp".
  • Index Timestamp Mismatch: If tools complain that a BAM index is missing or out of date, regenerate with samtools index -@ 4 sample.bam.
  • Conda Channel Conflicts: Avoid ABI incompatibilities between bioconda and conda-forge by setting strict priority: conda config --set channel_priority strict.
  • Chromosome Naming Contamination: Always verify whether reference FASTA headers use chr1 or 1; divergent naming causes silent alignment drops.
